All my articles were going to Top Stories. I put in a support ticket to PHPcow and this was there response. Not that I make much sense out of it. Maybe you can go into my Admin and explain to me like I am the dummy that I am what they mean.
Hello,

Articles are filtered by:

"Article Type"
"Category"
etc depending on what filtering condittions you have set in blocks. Adjust your article type and block filtering and it will be all OK. What you are saying can only happen if you have your block filtering that way. Additionally, no article can repeat on any page.

Let us know in case you need any further assistance/clarifications.

So sorry, I have been trying to rack my brain on this to help you out but I think I finally remember. Here is what I did atleast. So you go and make all your articles as you have been thats fine.
But then in the control panel you go into
1.block management> click on single block
In there you can set the "look" you want you articles displayed, colors, heading size, etc....
2. then make sure you choose in there which category this block will be used for. This way you can be sure that it will pull articles only for that category.
3. Save the block as something you'll remember (I'd use the category, but thats just me).

This should now make it easy for you to simply insert the single blocks you just made, one made for each category you need, insert them into your template wherever you want them.
To do this:
1. Go back to the cowadmin
2. Choose Templating-->Template Manager
3. on the drop down, click on the template you want to insert the articles of that category on
4. Put your cursor in the template where you want you article category to displa.
5. Click on the "F" or function button on top of the editing panel for the template which will open a list of all the functions in a new browser
6. Scroll down to the "BlocK" heading
7.Then in the drop down box next to ShowSingleblock, find the category you just saved
8. Click on that and it will insert it into your template whree the cursor was
9. At the botom click "Save current template" and it will now display that category articles in that template/space

Try that and let me know what happens.

I hope this helps and works, if not let me know and I'll figure out what I missed!
Its actually very simple. You can create different "BLOCKS" in Block Management.....the easiest way is to work with "SINGLE BLOCK".

Open any of the styles under single block, and customize it to your needs, making sure to pay particular attention to "Breaking", Typical", or "Announcement" as the type of article to be shown in that block......give it a unique name and save it. Then go to the template where you want that article to be displayed.......put your cursor where you want that content to appear, and hit the "F" button at the top left corner of the wizzywig editor. Scroll down to "Block" and choose the block you just created......simple as that.
